Wow, I've got the exact same thing going on with my 'pede!
I've tried changing substrate and humidity... no difference. Even if it's startled and running around, it'll stop and scratch the back of it's head and first two segments, and that's the only part that's ever "itchy"... very odd behavior. I once had a very close look at the area while it was resting, no mites or anything unusual.
It doesn't do it constantly but often enough for me to notice something is annoying it. I'm hoping it'll go away once it eventually molts.
