That little "flap" is the spermathecae. Spermathecae come in all shapes and sizes, so not all of them look like the little alien antennae that you might expect. Brachypelma specifically have what is called fused spermathecae (the 2 lobes fuse together into a single structure) on a hardened base plate - which is what you've got your pen under.
