I started with a colony of about 2k meal worms and now they are almost completely beetles. I thoroughly inspected the substrate and found mealworm nymphs, almost microscopic.

My question is, when should I change the substrate? HOW would I go about doing this?

Since your beetles have already laid eggs into the substrate and growing, it would be a pain to remove them. It doesn't sound like you need to change the substrate, so I would wait until they grow larger and change the substrate whenever you feel it is needed.

unless your substrate is mouldy or full of mites there's absolutely no need to change it.
