The only way I know that you could successfully drill through glass is with a Carbide glass/tile drill bit that you can find at Home Depot. The biggest issue you’ll have is getting the initial hole started.

It looks to me like your A.A. decided to poop, and the poop molded. Our AA poops... constantly lol. I may be incorrect, but fungus or bacteria needs a medium to grow like that. I'd scoop it out with a spoon or pair of tongs, and see if you can let the enclosure dry out for a couple of days.
